I bought this bus, it came with the Idiot's guide from Muir. Then I have theBentley's Service Manual. With both books and no experience in engine dismantling i started to take the wngine apart. Engine is in the basement, the fan housing is off, the pressure plate also. The next step is to remove those 5 cap screws on the flywheel to take this one apart. But I can't get those screws loose. The pipe wrench that I hold the rear pulley with always slips off and I just can't get those screws loose.
In the Bentleys book they recommend a locking dog to hold the flywheel. Is there another way without that special tool?

I put a large screwdriver or chisel on the lower engine mount bolt and engage the flywheel teeth with it.... applying leverage you can normally break the bolts loose.....  really a small block of wood works too.....  just wedge it in between the teeth and that lower bolt and loosen away....... Thumbs Up! 1

I'll try tomorrow, see if that works.
With that method I can't ruin the teeth of the flywheel?

Nope...... especially with the wood wedge Thumbs Up! 1

anything to stop the flywheel from turning works .......

you could also get a piece of angle Iron (approx 3' long) from a hardware store and drill 2 holes that line up with 2 adjacent clutch pressure plate bolt holes .... and bolt it on.... won't turn.... either........   Thumbs Up! 1

Oh man, I feel so stupid. Asking questions at every step...
I got the flywheel out, and there is this rubber seal, which should come out with a little prying with a screwdriver.
But it doesn't........
What can I do?

I have had good luck with them on bearing seals. If all else fails and nobody has any better suggestions then you can try to run a screw into it and use pliers to pull it out.

If at first you don't succeed, pry, pry again.  But don't scrape the case metal...
